I read through the manual but am a little confused on using authorize.net as a payment system. I have checked to use authorize.net only, do I need to also check credit card or something too? When I go to checkout I have no option to select a payment method.

Yes in the cart admin settings under the payment method section you need to check credit card so that payment option for credit card shows up during checkout.
